Why the boards miss the cutouts/sots in the files.

It is because the cutouts/sots design in silkscreen layers.

Then it is hard to recognize them as slots and our engineer just take them as texts frames.

We suggest to design the cutouts in outline/GKO/GML/drills layer to avoid misunderstanding.
